There’s one thing I don’t understand about Ledo:
“If Hideauze are human, how can I kill them?”
Why did he say that, when he mercilessly killed those pirates without hesitation in the early episodes?

How the hell are they going to wrap this up in two more episodes? Should have been a 24 episode series…
You know, the real plot of this series hasn’t been discussed here afaik. The truth of the matter is, this show is actually a metaphor for the Japanese Whaling Controversy. You can see it in the development of the plot over the past few episodes:
Episode 7-8: Ledo leaves Gargantia amidst international criticism for his view on handling WHALEsquids. He claims that it’s his duty as an Alliance (Japanese) citizen to hunt and kill whales.
Episode 9: Ledo is faced with evidence that whales are sentient beings capable of empathy and emotion. He questions the beliefs he was raised with.
Episode 10: Ledo debates and reaffirms his national (Japanese) duty to hunt whales. He does so to further his race (Japan), arguing that giving up the practice is akin to cultural “extinction”.
TL;DR The show is about hunting whales and national pride and standing up to foreign criticism.

I don’t think this’ll be done in just 13 episodes. When no-one truly knows how long an an anime will be, they simply put up 13 as a placeholder. The same thing happened with Fullmetal Alchemist Brotherhood, and look at how long that series ended up

On an unrelated note, Pinion is giving me some weird vibes. It’s almost as if he’s one huge Gurren Lagann reference. It’s like he’s this shows interpretation of what kind of man Kamina would be like, had Simon died instead of him. It doesn’t help that he has the same voice actor and has an obsession with his dead brother.

[spoiler]The wormhole device self-destruct mechanism is already tempered/damaged due to Evolver sabotage/attack. If not, how do you explain the return of Colonel Kugel in end of the episode? Surely, the jumpgate is still operational even after millennia in space. I bet it still retains some energy/exotic matter to open from other side but still needs large amount of the exotic matter to open from anybody to travel from Earth to other side of the universe.
From this point onward, I bet Pinion is really spiraling down towards the end of abyss as his is “consume” by the power of the ancient technology he did recovered and his revenge. Boasting his findings on open channel really open the Pandora’s Box as it not also attracted Pirates and the once dead Colonel Kugel and his Cult follower. Even his benefactor, Flange also worried that his action might do more harm than good.
As for Colonel Kugel, I bet he managed to escape before the wormhole closed but end up on the same place as Ledo. However, he’s more sociable than Ledo since he already exposed to life outside of military on Avalon and able to interact with the Earth native before he use it to gain status and power. Or, he’d viewed the Earth native as savages and not hesitate to use display of force to kill and intimidate them. Another possibility is that he’s at place and the right circumstances as he did help the Earth native trapped in whalesquid attack. Thus, he is reverie as their saviour he quickly exploit it to his own advantage.
With that, Ledo reunion with his CO will make the Ledo’s dilemma more murkier[/spoiler]

I guess we’re just supposed to assume that Ledo has passed enough time on Gargantia, with its emotionally… rich inhabitants to recognize how precious human life is.
Which kind of makes sense if you consider the episodes that had little to no actual bearing on the overall plot, as being a tool to further reinforce such things as: the passage of time, the tearing down of the MC’s personal barriers, and the maturation of his emotional spectrum.
You know, instead of just being filler.
And I’m actually okay with being wrong on this, because even if it turns out a good portion of the series thus far was filler, at least it was GOOD filler. That is the sign of a good creator.
In my opinion one of the hallmarks of being a GREAT creator, is being able to then take those literary and artistic tools, and then seamlessly tie them back into the plot itself, rather than just supporting it.
(From where I stand, the consequences of not realizing the importance of this trait can be seen as part of why M. Night Shyamalan has wound up only producing one “The Sixth Sense” while he instead continues to make more “Signs”… and “After Earth” – the most recent money I spent that was utterly wasted.)
A few things to address:
@r-twc: What you is possible, however given the themes that have been touched on and/or illustrated, its much more than a simple Whaling controversy. As with Shin Sekai Yori, among the many things touched on the one theme that occurred in the late episodes till the end was the question of human identity and how people view and interact things on a visual aspect, similar to racism, etc.

[spoiler]I thought I said the wormhole device in space would still be intact? Maybe I mistyped something in the last episode discussion. So, we see the colonel’s unit. Either the Wormhole device in space is still there or there is another one. One strange thing for me was that the colonels unit seemed to be encased in ice, or it could be glass which leads me to another thing, the fleet the colonel is with had people all dressed in robes with painted faces, whalesquid impaled like banners and sacrificial offerings. Looks like some serious cult following has developed. If this show is going to have any more carry overs from Shin Sekai Yori, I suspect that somehow Ledo is going to team up with some local Whalesquid/Hideauze and disprove the impossibility of co-existence, but in the end the Alliance and the advanced Hideauze are still going to fight.
A new theme raised was the battle of survival strategy. Considering the Alliance was shown to be using propaganda messages during the synchronised sleep in episode 1, looks very similar to an ideology battle between Democracy and Communism during the cold war.
Preliminary Prediction: Big battle erupts between the colonel and Ledo, as Ledo resists fighting the Whalesquid and deemed to be punishable for insubordination and practically desertion. Gargantia arrives to assist Ledo and takes a beating, pirates go all-for-themselves-mode, and the primitive EMP weapons are used as the tipping point to help Ledo, powered by the Lightbugs/nanomachines. Two wildcards at the moment, Pinions loyalty (Pinion seems to become an important [support] character) and the local Whalesquid, who use their ability to leverage the nanomachines to power the EMP weapons with electricity.
That Flange geezer seems to be hinting that he knows a lot more of what’s going on and the importance of the advanced tech they are busy digging up[/spoiler]
Pinion (looks like a play on the word “opinion”) is on some serious power tripping.

[spoiler]I think there’s a remote possibility that the Cult is some anti-Evolver/Continental Union descendant got mixed up with neo-religion and they despise these Whalesquid like zealots. I bet the Colonel is already dead and his Machine Caliber AI is gone rouge due to emergency protocol aka self-preservation (either Kugel already met his demise during holding off the Hideauze from retreating Alliance Force or he was dispose by one of the cult follower viewed him as a heretic on their new found “God”).
I think Flange knows the importance of the salvaged tech in the Sea of Fog because he had the knowledge. Either a journal passed by his ancestor or an artifact that been consider as his family heirloom.
From this point onwards, the show it really gone into Urobutcher mode and things will get messy and death is inevitable.

These last 2 episodes makes me think about 2001: A space odyssey.. Humans that stop evolving but instead evolves their “tools” to the point them themselves almost becomes lesser beings (in 2001 we had HAL and here we have Chambers.) I also felt that vibe in the “filler” episodes where Chamber easily could do all work and Ledo on his own was useless.
Also, humans evolving to the next step (Starchild! in 2001, and here: Hideauze) that are capable of space travel.
Ok. This was a great show from the start but now I’m thinking like “what the hell???”…
In episode 2 Ledo smoked the (human) pirates with out a second thought and have no problem with it, but now he is tripping over killing the Hideauze just because they were originated from human?
Getting angry at the Galactic Alliance of Humankind for lying to him about the Hideauze, sure but looking at his own gloves and think “Oh no! This is human blood on my hand!”… I mean, come on now…

Throughout his life, he has been taught that humans that are weak are discarded. The elimination of the pirates was no different, as the fact that he also was on the verge of annihilating Gargantia if he was pressed, though decided that with his current situation of being stranded, the best option was to coexist (that and he has the hots for Amy, obviously. Who wouldn’t? ;)).
His horror at killing the the Hideauze, after discovering the truth, was that he’d always thought of them as monsters bent on killing the last of the human race, not being the human race itself. Whereas with the pirates, he knew they were humans and consciously made the decision to wipe them out to save those humans he’d sworn to protect.
It makes me wonder, if not for Amy, would he have even lifted a finger against those pirates? Everything he is doing is to protect Amy and to keep her and those on Gargantia safe from an impending threat that he now realizes was not really a threat after all. Now he will need to protect her from his own kind.

Chamber somewhat has a point; abandoning long-term data preservation, the whalesquid are effectively just another low-functioning species which happens to be based on humans.
That said, as with the many other species kyouzon’kyouei is presumably still possible.
Slightly concerning implications/consequences of the concept that humans need to be unable to survive without technology (kept in good working condition, understood and built anew) to seek to increase their capabilities and knowledge. One would hope that, in practice, ‘curiosity’ and thus science/research/development would still take place, even within only a subset of all humanity… hmm. The whalesquid are /also/ clearly capable of improving their capabilities (not just adaptation to water, the superweapon speed increase seen in the first episode), so ‘science’ of some sort should in fact exist… well, this is more a concern about reality than the Suisei narrative. It would be a pity if we stood to suffer by decreasing our physical weaknesses. Then again, going the way of a brain in a tank–or, better, a neutral network in specialised computer firmware–might not be bad either.
